   Could be blossom end rot.  In peppers it often
occurs on the side, near the blossom end.  I have had
intermittent problems with it and have seen it half way
up the side of the fruit.  Does it look like the photos
in these links?

   Sometimes the pepper starts to ripen early, especially
around the rotten area.  I only see it in bigger fruits,
like the ones you mentioned.  Once it starts on a pepper
you're best off just throwing that fruit away.  If it
shows on one fruit on a plant, the others may be fine.
Byron helped me track this down a few years back when I
first saw it.
