I think your pots are too small. Three to five gallon buckets work best. You maybe starting them too late in the season for them to reach full maturity. Depends on how long your fall is and how mild your winters are. You need about 2.5 months for them to reach maturity. Jalapeno plants like cooler weather for growing. My experience with them has been that their blossoms will not set if the temperature is above 78 degrees F however, the fruit will mature just fine in higher temperature. I'm in Melbourne Florida and it is winter here. We have two growing seasons. I'm planting seeds now and you can buy plants at all the nurseries. They are safe from freezing here and will mature before the summer kills them. The spring planting season is over in April and the winter planting is late August-September. We have trouble getting tomatoes and chiles (planted in the ground) to survive through the summer because of Fusarium wilt. It is a fungi that plugs up the plant's water-conducting tissues of the plants. We have to use clean soil and avoid watering in the late summer afternoons so I usually buy potting soil and transplant my seedlings to 5 gal buckets. The Habanero, Scotch Bonnet, Tabasco and Datil are the most resilient types I have found. Chile plants are very happy to be transplanted. When they get up some size, move them to a larger pot and plant them deep, right up to the first set of leaves. That will encourage root sprouting along the stem.
