Steve, I don't really have any clue why this could be happening to you, but maybe this will make you feel better: I have gotten jalapeņos in the market with this eggplant-colored skin, and they still tasted fine to me. Plenty usable, and I'm sure they wouldn't sell them if they weren't good to eat.
