If this is the case assuming you purchased the seeds, rather than obtaining them from someone that may have allowed them to cross pollinate with another compatible capsicum plant when the seeds were made, then no, the chiles would not be showing any "freaky" nature or discoloration because of being cross-pollinated on your plants, as hybrids occur in the seeds after cross-pollination with a different type of compatible chile plant, not visually on the chile that has been crossed.
