My Jalapenos do that on the side that gets direct sun. If the pods are shaded
by leaves above the pod, then they are green. I haven't noticed any problems
in the pods with dark sides, and they due eventually turn red without dark
sides.

It seems to only be a change in color and has not effected any other quality of
the fruit.
