The dark color is caused by anthocyanins that are present when fruit are young. Anthocyanins in pepper fruit are generally dark purple and can be seen in some varieties where immature fruit lack chlorophyll, making them light green/white (such as NuMex Twilight or Marbles). The dark green color of the immature Jalapeņo is underneath the purple layer of anthocyanin causing the pepper to look black. Hope this helps.
